Alors qu'Optimus Prime et son équipe Bumblebee, Bulkhead, Ratchet et Prowl exécutaient leur mission de maintenance, ils découvrent le Allspark, la plus puissante source d'énergie. Aussitôt, ils sont pris en chasse par Mégatron, chef des Decepticons, qui compte bien s'en emparer. Après un combat entre vaisseaux, Mégatron explose à cause d'une bombe de Starscream. Les autobots et les restes de Mégatron s'écrasent sur terre.

50 ans après leur crash, Les Autobots se réveillent et découvrent ce nouveau monde. Ils y rencontre Sari, une jeune humaine qui les aidera à s'intégrer sur terre. Sari reçoit une clef générée d'énergie par le Allspark qui peut réparer n'importe quel robot y compris Mégatron.

À cause d'un incident causé par la clef de Sari, Mégatron se réveille dans le labo du professeur Sumdac. N'ayant plus de corps, Megatron tente de retrouver l'Allspark en s'infiltrant chez les Autobots avec l'aide d'un virus cybernétique.

Le scientifique Prométheus Black a toujours voulu libérer le genre humain des robots qui prennent peu à peu le travail aux humains. Suite à une expérience ratée, il devient Fusion. Il décide de suite de s'en prendre à l'artisan de son malheur, selon lui Isaac Sumdac.

Mégatron crée des robots surpuissants les Dinobots: Grimlock, Snarl et Swoop pour détruire Optimus. Piégés tous les trois dans du béton, Prowl et Bulkhead les libèrent et les envoient sur une île.

Bumblebee s'est acheté quelques accessoires pour se montrer plus à l'aise. Une panne de courant se produit et le chasseur de prime Lockdown attaque Bumblebee. Lockdown a été payé par Blitzwing pour tuer Optimus. Ratchet veut se venger car Lockdown a effacé la mémoire de son amie Arcee dans le passé.

Épisode 8 - Nanosec

Bumblebee affronte un criminel qui s'est échappé de prison: Nanoseconde engagé par Mégatron pour qu'il lui rapporte les éléments pour avoir un nouveau corps. Une occasion pour Bumblebee de tester ses boosters mais le malfrat transporte du destronium instable qui risque d'exploser d'un instant à l'autre. Bumblebee utilise ses boosters pour faire exploser le liquide dans l'espace.

Les Autobots découvrent une fête terrienne appelée Halloween. Pendant que Sari, accompagnée de Bulkhead et de Bumblebee, font du porte à porte pour recevoir des sucreries, Blackarachnia les attaque. Optimus découvre que Blackarachina n'est autre que son ancienne amie Elita-1 qu'il a accidentellement abandonné sur une planète organique.

Sari devient amie avec un robot du nom de Soundwave mais celui-ci n'est pas celui qu'il prétend être. C'est un decepticon créé par Mégatron pour récupérer la clef de Sari. Bulkhead compte bien le démasquer.

Les autobots se font attaquer par 2 decepticons Lugnut et Blitzwing qui sont à la recherche de Mégatron. Ils ont reçu un signal inconnu disant que Mégatron était encore en vie. Ratchet va essayer de redémarrer le vaisseau avec l'aide de Sari.

Prowl et Bulkhead se rendent sur l'île des Dinobots, car les Dinobots ont enlevé Sari et sont devenus fous. Arrivés sur l'île, ils se rendent comptent que Fusion a pris le contrôle sur Grimlock, Snarl et Swoop.

Les decepticons Lugnut et Blitzwing récupèrent la clef de Sari pour remettre le corps de Mégatron en place. Starscream, lui, attaque le labo du professeur Sumdac pour tuer Mégatron. Optimus est très en colère contre son équipe. Ratchet part essayer de réparer l'arche. Bumblebee est à la recherche de Sari qui a disparu. Pendant ce temps Optimus prime, Prowl et Bulkhead foncent vers la tour Sumdac où ils ont localisé Starscream.

Épisode 16 - Megatron Rising (2)

Mégatron est de retour et compte se débarrasser de Starscream et récupérer l'Allspark. Ratchet réussit à sauver Sari de Blackarachnia avec l'aide de l'arche. Mégatron et ses decepticons attaquent le vaisseau des Autobots. Optimus tente de protéger le Allspark de Mégatron. Le combat se conclu sur la destruction du Allspark. Après le combat, Sari remarque que son père, le professeur Sumdac a disparu.

The Space Bridge on Earth is finished. Meanwhile, the Elite Guard ship holding most of the Decepticon prisoners heads straight into an ominous space storm. The space storm reactivates Swindle who frees the Decepticon prisoners and takes over the ship. Optimus Prime identifies the "Broken Lance" code from Sentinel Prime and uses the Space Bridge to transwarp to the ship.

Épisode 11 - This is Why I Hate Machines

Ratchet activates Bulkhead's Space Bridge, which ends up sucking Captain Fanzone into it with Ratchet following him. They both end up on Cybertron around the time Sentinel Prime has declared a lockdown. Omega Supreme has arrived on Cybertron with Megatron, Starscream's head, and Lugnut. Thus, Shockwave (still possessing Ultra Magnus' hammer) attempts to get Omega Supreme's access codes from Arcee herself instead of Ratchet to reprogram Omega Supreme. In the end, Ratchet caught Ultra Magnus' hammer, Jazz joins Optimus Prime's team, and Arcee was shown to have her memory back.
