Arsène Lupin III, petit fils du célèbre voleur, Arsène Lupin, est considéré comme le plus grand voleur de tous les temps en réussissant à dérober des objets d’une valeur inestimable tout en prévenant leur propriétaire avant chaque vol. Son bras droit et plus proche allié est Daisuke Jigen, un tireur d’élite qui peut tirer avec précision une cible en 0,3 secondes. Bien que Lupin et Jigen travaillent souvent en duo, ils sont également rejoints par Goemon Ishikawa XIII, un maître épéiste dont l’épée peut couper n’importe quoi, ou la séduisante Mine Fujiko, une femme manipulatrice dont Lupin est éperdument amoureux. Cette nouvelle série, se focalise sur le personnage de Mine Fujiko dans ses débuts au sein de l’équipe.

As Lupin attempts to woo Fujiko, she tells him about a jewel peacock at the bottom of a pyramid in Egypt. Meanwhile, Jigen, who is short on cash after being scammed, goes on a search for the peacock as well. Jigen soon finds himself fighting against not only Lupin, but the various traps set up by looters. After both Lupin and Jigen fall into a trap together, Fujiko appears revealing the peacock will appear if one of them dies in the trap. However, they both manage to escape by sacrificing some scorpions. The peacock reveals itself, but Fujiko is forced to give it up in order to escape from the pyramid.

Fujiko enters a chamber where Count Luis Yu Almeida is sitting and waiting for her, however Lupin interferes from a communications room and being gunned by Jigen, who inhaled the Fraulein Eule Cult drug, which makes Lupin flee. Fujiko falls into another chamber where message appears in blocks and Lupin assists Fujiko to reach again the top. In a special room, Lupin explains the real events that occurred in the tragedy of Eulenspiegel and the process of brutally inducing mind control to little girls. Also in the room lies Dr. Kaiser's daughter Aisha who has been long time experimented for the sake of Count Almeida and now frail and weakened. Fujiko reveals that she entered the manor as a maid and intends to steal the Fraulein Eule cult drug, however she's been cornered by Almeida's men and experimented her as well. Her drive to steal and indulge in sex made Aisha somewhat happy. As the conversation draws close, Lupin gets Aisha and unmasks "Minerva's" Owl who happens to be Aisha's mother who survived the Eulenspiegel tragedy. Lupin and Fujiko brings Aisha to a coastline, but Aisha succumbs due to her weakened state. Fujiko challenges Lupin to steal her but Lupin ends up in failure catching her because of immediate breakdown of Lupin's car.

The country has fortified its border after a singer named Queen Malta got assassinated in the neighboring country of West Doroa upon visit. Despite the two countries being enemies, Lupin and Jigen still plan to steal the treasure. During the heist, Jigen almost got killed by a skilled sniper named Yael Okuzaki. His specialty is preparing tombstones for his targets before executing his kills. Its said that no one has survived after Yael makes a grave for that target.

Goemon is hired as a bodyguard by Yakuza boss, Makio Inaniwa, who runs a gambling boat and is being threatened by internal factions. At the same time, Lupin attempts to steal the proceeds of the gaming vessel and meets Fujiko who had the same intention. Lupin and Fujiko decide to divide sales proceeds, but suddenly the boat explodes. Goemon heads for the engine-room and encounters the huge and powerful Hawk or "Bermuda ghost" with his twin axes who is seeking Lupin. While Goemon is fighting Hawk, Inaniwa dies in the flames, abandoned by his men. To avenge his father, Inaniwa Jr. sends Goemon to kill Hawk. Goemon finds Hawk but is easily beaten, and undertakes a punishing ordeal to understand why he lost. He returns to Inaniwa Jr. to take his punishment, but explodes at his men's insensitivity and brutality, and attacks them, leaving only Inaniwa Jr. standing. Goemon eventually finds Hawk again as he is pursuing Lupin and Daisuke. Goemon intervenes and confronts and defeats Hawk in a final bloody battle.
