L'histoire se déroule dans un monde où l'Humanité a découvert un nouveau concept régissant tout ce qui est intangible (les émotions, la mémoire, etc...). Baptisé "Logic", ce concept régit désormais tous les aspects de la vie, mais seuls quelques rares personnes, les Logicalist, sont capable de pleinement maîtriser ce concept et d'en tirer parti (pour combattre notamment). En L.C. 922, le monde des hommes, Septpia, est menacé par des divinités maléfiques chassés de la terre divine, Tetra Heaven. Une police spécial baptisée ALCA, constituée de Logicalist, est alors chargée de lutter contre cette invasion. Tsurugi Yoshichika est un jeune civil ayant autrefois perdu toute sa "Logic". Il en retrouve cependant une partie grâce à Athena, une déesse venue aider les hommes à protéger leur monde et qui souhaite devenir sa partenaire. Tout deux vont alors rejoindre ALCA.

A high-school-age boy named Yoshichika Tsurugi, who was formerly an ALCA Logicalist until he lost his Logic, finds himself caught between protecting his family as a civilian from otherworldly incursions and rejoining ALCA when his Logic is found.

Yoshichika is obliged to go through a two-day trial period to be reinstated to ALCA, during which he excels at his tests and manages to step on his team leader's toes. Yoshichika meets Olga, and is curious about the special treatment he receives.
