Dégoûtée des entraînements intensifs de volley-ball au collège, Homura Chika décide de profiter de son entrée au lycée pour changer de club afin d'en choisir un moins sportif et pouvant mettre en avant sa féminité. Cette dernière opte ainsi pour le club de musique et choisit de commencer à faire de la flûte traversière. Elle retrouve ainsi au sein du club son ami d'enfance Kamijo Haruta. Toutefois, la joie de leurs retrouvailles va être rapidement perturbée par un mystérieux incident en rapport avec leur professeur de musique. Ces derniers vont alors se mettre en quête d'indices afin de lever le voile sur différentes énigmes se présentant à eux.
