Il existe une légende urbaine selon laquelle il y aurait un shinigami qui peut libérer les gens de la souffrance qu'ils peuvent ressentir. Cet "Ange de la Mort" a un nom : Boogiepop. Et les légendes sont vraies. Boogiepop est réel. Quand une vague de disparitions impliquant des étudiantes éclate à l'académie de Shinyo, la police et l'établissement supposent qu'il s'agit juste d'une série de fugue. Mais Nagi Kirima, un étudiant de l'académie, le sait. Quelque chose de mystérieux et de mauvais est en train de se produire. Est-ce Boogiepop, ou quelque chose de plus sinistre ...?

Takeda Keiji attend sa petite amie à la sortie de l'école, Miyashita Touka. Mais elle ne se présente pas à l'heure convenue et il ne parvient pas à la joindre. Le soleil commence à se coucher et Takeda décide d'abandonner et de rentrer chez lui. Mais au moment de partir, il apperçoit un homme vagabonder parmis la foule, les larmes aux yeux. Takeda et les autres passants réalisent rapidement que l'homme n'est pas dans son état normal et décident de l'ignorer lorsqu'un personnage mystérieux s'approche de l'homme. Un personnage mystérieux portant une cape et un chapeau bizarre mais le plus étrange est qu'elle à le même visage que Touka, la petite amie qui a abandonné Takeda...

Un jour, après l'école, Kinoshita Kyouko demande à Suema Kazuko de la raccompagner à pied. Kyouko demande alors à Kazuko si elle connaît un autre chemin pour rentrer chez elle. Kazuko la taquine, lui demandant si elle pense que quelqu'un va la tuer. Kyouko reste silencieuse et Kazuko lui dit qu'elle réfléchit à tout, quand tout à coup Kirima Nagi se présente à eux.
