Honey Kisaragi est une lycéenne de l'école de jeunes filles Sainte Chapelle. Le jour de son 16e anniversaire, alors qu'elle rentre chez elle, elle découvre que son père Takeshi Kisaragi a été enlevé par le gang Panther Claw car celui-ci avait découvert un dispositif pouvant permettre la transformation du corps humain. Le soir même, Honey Kisaragi rencontre un homme aux longs cheveux blancs qui lui donne le dit dispositif. Elle devient ainsi Cutie Honey et combat Panther Claw pour sauver son père. Mais une nouvelle étudiante transférée, Seira Hazuki, ne lui facilitera pas la tâche...
